I’m no expert just I had similar issue. And that’s how I sorted mine and has done the trick… On my setup. So only trying to help 
someone else will maybe no more about your setup than me…
Well thats interesting…Since I have to call up the preset for each song I will still need to use a PC to get the preset loaded. I can add another Midi message for each song to get the preset loaded, and then all my scene changes can just have CC messages. Does sound right?

I cannot tell you how grateful I am that you helped me with this issue…I was going to send my QC Back.
Summary: Call the preset up for a given song using PC commands.
In Scene Mode, once the preset is loaded, only use CC commands and the QC will respond as if you were using the footswitches, seamless, gapless scene switching!!! I hope this helps someone else out there who is having these types of problems.
